<15> Genome sequence alignment is a challenging problem due to the massive and rapidly increasing amounts of DNA data becoming available. This paper introduces a reference-based sequence alignment framework that exploits several characteristics of DNA sequences and achieves up to two orders of magnitude speedups against the most commonly used state-of-the-art tool, BLAST. The superiority of our framework becomes more evident as the size of the search sequences increases.
